On 9 November 2021, Chanysheva was searched, detained, and the next day the court decided to take her into custody as part of a case of organising activities of an extremist community due to her involvement with Alexei Navalny's structures. She was transported from Ufa to Moscow, where several lawyers were not allowed to see her. In September 2022, it became known that Chanysheva was accused of involvement in the activities of an extremist community using her official position, calls for extremist activities and participation in the activities of an organisation that infringes on the personality and rights of citizens.

On 14 June 2023, Chanysheva was sentenced to seven and a half years in a general regime colony on charges of involvement in the activities of an extremist community using her official position. She was sentenced to three years under the article on calls for extremist activity, and a fine of 100,000 rubles under the article on participation in the activities of an organisation that infringes on the personality and rights of citizens, but was released from punishment under both articles due to the expiration of the statute of limitations. After the verdict, Chanysheva was transferred to another pre-trial detention centre, where she was put on a preventive register as "prone to committing terrorist and extremist offences". When she tried to find out why she had not been placed on the prophylactic register in the pre-trial detention centre where she had been before, it turned out that the relevant protocol from the previous pre-trial detention centre was in her file, but she was not informed about it. On 7 November 2023, the appellate court confirmed the sentence, adding aggravating circumstances to the episode of organising the activities of an extremist community: committing a crime by a group of persons and motivated by political hatred. On 4 March 2024, the court of cassation instance overturned the verdict and returned the case to the court of appeal instance. On 9 April, the appeal court increased the sentence to nine and a half years. On 1 August 2024, Chanysheva was released as part of a prisoner exchange between the Russian Federation and other states.
